Kathy,
Not sure if I understood you correctly. Of course you can
use Nut/OS without TCP on your own hardware. Several of the
samples work without Ethernet connection (app/simple, app/uart,
app/events etc.).
The FAT12/16/32 compatible file system with write access, named
PHAT, is currently beta and included in the 4.1.1 preview:

However, adapting the low level driver nplmmc.c to the AVR
SPI hasn't been done yet. Or do you use a CF Card?
