I would suppose the FEC clock is not yet enabled by the AT91Bootstrap or
the I/O pins are not set up correctly, but is is when loading the code
to sram via SAM-BA.

Check if the PMC has enabled the clock domain for the emac (Peripheral
ID 21) and take a look into the low-level hardware initialisation code
of your AT91Bootstrap and compare it with the sam-ba routines.
