It's running here on the AT91R40008 and the Gameboy, compiled
with
http://www.gnuarm.com/
GCC 3.4

One hint: In the current release 3.9.8 the startup file should
enter NutInit in USR mode.

I'll send you the build files of app/timer sample via private
email.
