Sorry for this "me-too".

Is your AVR CAN bootloader available on the net? Did the host initiating 
the programming run on Linux? 

I already fiddled around with the serial AVR bootloader
http://www.siwawi.arubi.uni-kl.de/avr_projects/avrprog_boot_v0_74.zip

However the Atmel Can Bootloader example
- requires some CAN adapter I don't have
- requires the Host software to run on Windows
- has only 11 bit adressing, what doens't fit with out partitioning
- and is written in a way I don't understand
