[En-Nut-Discussion] anybody has been tested the MEGA128A on EtherNut 1.3?

Please check the Xtals datasheets. There should be given some information about the oscillation resistance and capacity. Compare this with the data from the AVR datasheet. May be the Xtal is not defect, but it doesn't start cause the oscillator circuit is missing a capacitor.
Mismatch Xtals either don't oscillate or they do it on the wrong frequency.
